I have now had several battles in which only one or two of my players were active, the others’ turns never happening. When I retreated the active character(s), the battle reported that I had lost, despite having several uninjured characters. This is now becoming a serious drain on my money.

Ok, I’ve looked in the logs and I don’t see any errors. I took a snapshot of the database so I could try to reproduce the problem, but I couldn’t get it to fail. If it happens again, can you please post to chat before you lose the battle so I can look into it while it’s happening? Thanks, that would be very helpful.
Also, can you tell me what browser you are using?
According to your battle log, you lost two battles (and I can see that you had two characters uninjured in each of those losses). I’ll refund a little gold back to you – thanks for your patience and hopefully we’ll get this figured out.

I’ve noticed that when i retreated a character and then enter another battle. The character that retreated previously never had a turn in the current battle. Is that supposed to happen?

No, that’s not supposed to happen, but that definitely helps explain what the problem is. I’ll do an update this morning.

Ok, that update should take care of this problem. As I mentioned in the announcement, we now have the ability to log the full battle messages at the end of battle, so please choose this option if something like this happens in the future.
